Are the dropbox sync files included in my quota? If I delete them, will that delete them from dropbox as well?

They are included, but don't show up in the "x% full (y MB of your z MB quota)" message at the bottom of your file tab.

And yes, all changes to your files in your Dropbox directory are synchronized with Dropbox's servers, including deleting files.
