every now and then I see issues in connecting via FileZilla especially if I change PC.

Check if your .bashrc is printing out anything to the console -- that could be the cause, see this help page.

Uhm, I'm honestly quite a noob, what I should do exactly? How do I run .bashrc? In a console? What would the command to use be?

Don't use FTP from filezilla, use SFTP
